As anthropogenic influences continue to drive habitat transformations across the globe, ecologists and evolutionary biologists have committed great effort to understanding how human-modified landscapes are shaping wild populations. For wild Brook Trout (Salvelinus fontinalis) populations in the Northeastern United States, understanding patterns of biogeographic genetic structure is essential to maintaining viability and evolutionary potential across rapidly changing habitat regimes. In this dissertation, the genetic structure of over 3,000 Brook Trout collected from hatcheries, holding ponds, un-stocked water bodies, repeatedly stocked water bodies, isolated headwater streams, and dendritic riverine networks across New York State were examined using current genetic techniques for microsatellite analysis. The overarching goal of this work was to characterize the current state of Brook Trout genetic structure in New York State, while assessing the overall influence of conspecifics introduced to enhance recreational angling. The results of this work reveal that the populations currently bred for supplemental stocking no longer possess genetic constitutions synonymous with their natal waters, that widespread historical and contemporary stocking practices has led to introgressive hybridization across the landscape, that genetic population structure in riverine networks is present at the level of individual tributaries as well as their larger parent river systems, and that some populations still exhibit population genetic structure consistent with previously inferred biogeographic gene flow boundaries based on post-glacial colonization. This work offers important insight as to how current molecular techniques may act as a powerful tool to address critical questions in fisheries and conservation biology, and has important bearing on the current management and status of New York's wild Brook Trout populations.
